Space below the reference window is perfect for Youtube's Picture in Picture, so you can watch videos as you work.
All the windows on the right side are the Palette Dock, which means the different windows are fixed together (Layer/Property, Navigator, Color Slider/Set/History), while the left side aren't, so they're completely adjustable around the workspace. If you want to adjust the width of the Palette Dock, go to Window >Palette Dock > Fix The Width of Palette Dock and disable.
